I have a PhD and I'll admit that that is hard to read! It's full of nasty statistics words. The arm-wise bit probably refers to the arms of the chromosome, false discovery is a type of error. It would take me about 1hr to understand their method in detail and I'd have to read the actual paper. Sorry I can't help much more because its way too statistical for me. I prefer reading about results rather than methods.
